Take a pic of what screw you are talking about. Macro mode is your friend.
Once I know which one, I'll take a pic of mine for you.

Are you sure you Ego's uncapped with eyes on setting is not somehow capped at 15bps? The rotor does not have any settings, it's just turn it on and fire away??

Yeah I'm sure its uncapped. Like I said, when I turn on training mode (it keeps all the same settings, just pretends there's a ball in the breech and that the marker is being fired when you pull the trigger) the marker registers that it is firing, then when it kicks into ramping mode it goes up to around 48 bps. When I do the drop test with the Rotor it is def only feeding around 15. I just want to get it up around 20 so I know that I will not be outshooting it.

Go into the actual Ramp settings in regualr, not training mode. Go into the ROF cap and see what it says. I know an Ego8 will show it's shooting 49 BPS (Mine will) in training mode but mine is capped at 30 BPS with the stock board on Ramp. Unless SoBe John had the board replaced or reprogrammed it shouldn't be uncapped.

I took the Rotor apart again, and set both the screws to flush. Then I re-did the drop test and it is much faster now. I don't know what exactly I changed, but I'm getting about 38bps now (130 paintballs and 3.38 seconds to clear the loader). I will have to try shooting again this evening and see if the ROF has increased. I'm wondering if there's something I'm missing in the programming. ROF Cap is set to off, so it shouldn't be limiting it at 15. Weird...

Here's the two screws I'm talking about. I want to know what the one on the left does. The one on the right is supposed to adjust ball stack tension.

If it is limiting it to 15 bps, you might have a problem with the eyes. When the eyes are shut off, it automatically sets the ROF cap to 15 bps. (I'm basing this on my Ego8 although I know you have a Ego9.)

Yeah the Off ROF is set to 15 right now. Maybe that is what is going on. I'm going to try it again tonight after work or tomorrow morning and see if me adjusting the screws made a difference. If it doesn't then I know that there is something up with the marker. Now that I think about it, I never checked to see if the eyes were on or not. Hmm...
